Samuel L Jackson plays Nick Fury in the Marvel Cinematic Universe (MCU) and we see him fight the Skrulls for the first time in Captain Marvel. This is back before Fury started the Avengers initiative, and was involved in counterintelligence at SHIELD.
The Skrulls are an alien species that can take on disguises and Secret Invasion is about Skrulls being present on earth and a vast conspiracy coming to light.
It is based on the popular Marvel comics storyline of the same name. The Illuminati including Iron Man, Mister Fantastic, Namor, Professor X, Black Bolt and Doctor Strange mount an attack on the Skrull empire warning them about the past invasion of earth and telling them that any further attempts will have consequences.
Veranke, the Skrull princess, ignores this directive and sends some high-profile members, and takes the form of Spider-Woman herself. This sows the seeds of mistrust among the Avengers when they don’t know who to turn to, and who might be a Skrull bent on destruction. Secret Invasion plays like a whodunit since there’s no assurance of who can be trusted. SHIELD gets infiltrated by the Skrulls, leading to the POTUS shuttering the agency. Seeing as the agency has a reduced presence in the MCU, this series could connect the dots and explain why this came to be.
The show could also have a massive fight in a prison, headed by Fury, against super prisoners released by the Skrulls.
